On Pageflakes there is much more customization than Google Sites that only has 5 templates. Also anyone can use Pageflakes, opposed to Google Sites, which only allows organizations or businesses to use their technology.

There is even an edition for Teachers- http://teacher.pageflakes.com

That's really nice that Pageflakes offers such a thing for teachers, but generally speaking, the benefit to using Google Sites is that services people may already use like Google Calendar, Google Docs, etc., can be implemented into their own site which is nice. I guess if you're not already using Google's services, Pageflakes would be a good choice.

Looks like it will do a nice job integrating into Google apps not mention it's something Microsoft doesn't have. Granted it needs some work.
